No, the Whomping Willow does not appear in Hogwarts Legacy because it has not yet been placed on the grounds in the timeline. The Whomping Willow would not be planted until Remus Lupin would return to Hogwarts in 1971.
Lupin, who was a werewolf, could enter the Shrueking Shack secret passage before his transformations. Any students would then be prevented from coming into contact with him in his ravenous state due to the violent nature of the tree.
